Which TV should I go with?
Do I go with the 55" Samsung that is only LCD with no 3D or wifi capabilities and is 120hz and 1080p for only $999 at best buy?

Or do I sacrifice size and go with the 32" Sony with 3D, LED-LCD, 1080p, 120hz for $899?

Decisions, decisions.
They are both the same refresh speed.
32 is quite small in comparison to the 55
Do you plan to watch many 3d movies (which requires, a 3d player and glasses and movies)?
LED is thinner, and more efficient than LCD.
I would say save your money and get the TV you want (which sounds like a larger LED 3d capable tv).
Settling for something usually tends to lead to buyers remorse.
